I think you can ask the shop to email you when they are ready for pre-order for the next season but I don't think you can get the shop to immediately order one jacket from RC. You can try writing to RC to see if they know any shop that have the jacket in your size available.

Of course, @Blackadder beat me to this and has more comprehensive information than I do. I will say that I am pretty sure you cannot do special orders with them. You would simply have to try to pre-order or check the stock from the stockists.
Mushmans, Mirror Ball, Avenue, and McFly all ship overseas... I think a lot of the others do as well (not sure though)

As mentioned there is Jelado but also Jelado West (Clutch Cafe) in Osaka also sells Rainbow Country so two stores that can shift stock around. They have checked with RC on a jacket for me before so I am sure they would do it for you. Nice people over there.
McFly is a pretty small shop and not a whole lot of inventory. It is about the size of a decent sized bedroom by N American standards.
There is Junk-Vintage in Osaka also but they will have used. I was there and they had a great selection in size 40/42 in RC, Freewheelers, Real McCoy ect. https://www.junk-vintage.com/
Yahoo auctions Japan/Buyee usually has a decent selection of RC stuff too. Check frequently.

I ordered mine through Mushmans. At the time I reached out to them, all sizes were sold out. They told me that I can reserve one. I had to pay them in full and they were very clear that there are no refunds. I waited 6 months until I got the jacket.

I doubt any store would have a "big" selection of RCs unless you happen to be around on the day that they take delivery from RC. The way these stores operate is through pre-order. Stock they keep in store is minimal probably one unit per size each style so they sold out easily. You can certainly find RC's A-2 and single riders. They have been selling those for a long time and would therefore accumulate stock over the years. B-3, Car Coat etc too.
Americaya 610 and Jelado are in Tokyo. Both have online stores. You can check their stock online before going because as said items are sold out all the time and are on pre-order. Jelado closed its Harajuku shop. That leaves the Ebisu shop which is close to the Warehouse Co denim shop.

Barnstormer not in Tokyo but if you plan on going to Mount Fuji, you may pass Gotemba. That is where Barnstormer is along with the Gotemba Premium Outlet. Barnstomer has moved to a new location. I have not been to the new location but it looks like you may have to take a taxi from the rail station (unless you don't mind taking a 30 mins walk through a small quiet Japanese town). There are free shuttles to and from the Premium outlet and the rail station though.

Do any of the big name stores in Tokyo also carry used/2nd hand leather jackets from RC, MC, FW, etc.

Dealers usually do not carry used jackets. The only exception that I have been to is Gorilla and they only have a handful of 2nd hand jackets. Furthermore Gorilla does not sell RC or FW.

Used clothing stores like 2nd Street etc. usually have a huge selection of clothing from sneakers to accessories from tons of brands.

Do not expect to go into a 2nd hand store and find a room full of RC, RM and FW etc.
The only specialty store I have ever been to is a vintage store that specialises in Polo/RRL at Goenji.

I want to assume that this jacket will be produced by the Rainbow Country factory.
It's interesting to see that for this riding jacket they are now switching over to no skiving and bigger needle/stitches.
